We are having the exact same problem with a Thawrte Certificate ourselves.  While I haven't got an answer for you, I have looked high and low for one.  I think it is going to fall back to calling cobalt and waiting the 1.5 hours on hold for a tech support person.  I may get a chance tomorrow to try cobalt support - if I find anything I will post it to the list

We are trying to apply a Thawte certificate for a virtual site on a RAQ3 Cobalt Server. I am confident we have followed procedure as per the manual but when the site is accessed via the browser we are seeing a security alert message. When we view the certificate it shows the self signed certificate rather than the Thawte certificate we installed.
 
If we look at the SSL page on the RAQ3 it shows the self signed cert in the certificate request box and the Thawte in the certificate box.
 
Can anybody help pls?
