You are making some bad assumptions.
Just were does it say that the upgrade will create apache 2.0.1?
What it is, is an upgrade after Cobalt Operating System Update 2.0, thus the "2"
As the Operating System has not had an update since the 2.0, thus the "0"
This is the first update to Apache since the Cobalt Operating System Update 2.0 and thus the "1"
Now you have Apache update 2.0.1 to the Cobalt Operating System Update 2.0 for the Cobalt Operating System Release 6.0.

And yes, it is a modified Apache 1.3.20 release with the fix for the chunking problem.
