Try df -h at the prompt to be certain. I am not sure what partition
Operating System and Programs refers to.
Your / (root) partition could be quite full as the warning suggests, but the
other information may relate to different partitions or a collection of
partitions.
If you are worried about hacks install tripwire or aide to check your system
regularly, obviously install it on a clean system and not one that you
suspect. Chkrootkit is useful to determine whether your system is clean or
not.
