For what it's worth - I've recently rebuilt a Qube3 from scratch (OS 6.4
ISO) and fully patched it except for the latest kernel patch (37 I think)
as at last Friday. We didn't need it urgently so I just left it turned on
and operational on our internal network. No users added - all file sharing
turned off except for FTP. SMTP on, no Web caching, no firewall (we have
external firewall).

When I came in on Monday morning, I had a look at it and found it sluggish.
w said the load was at like 25 or something completely stupid for this box
since it was doing nothing. I did a ps and saw a bunch of cron jobs that
were running. I rebooted - everything came up clean. Hasn't repeated the
problem so I can only assume that it was something to do with the last few
patches.

There was certainly an unusual load on the machine and cron jobs were the
culprits. I didn't really investigate closely since it was a brand new
install. Maybe it is a clue for you anyway.
